The ones automatically imported through Ancestry, will be put in the "general" folder and will need to be moved by hand. Having the media in subfolders does not affect the sync to Ancestry. This media thing, and the fact that Ancestry's sources/citations are not really constructed in a uniform way, are the reason I never add anything from Ancestry. Whenever I have a source/citation or an image, I create my own citation by hand in FTM, download the media file, and attach it to whatever I want it to be attached to. I think first of all, @Rachael Williams needs to look if in FTM that image is attached to anything or anyone. FTM allows you to upload media files without attaching them, or to delete links to media files without removing unlinked media. It is possible that there are media files in her FTM tree that are simply not linked to anyone or anything. Secondly, and I'm not sure if that will have an effect: when exporting a gedcom from FTM, it asks for which version you want to export. I always export a gedcom for FTM 2012. The reason is that the FTM 2012 gedcom exports media descriptions as well, while for some reason FTM 2019 does not (this has been reported to the developers and they have been looking into it for the past 3 years 🙄).
